I currently have my 1991 300zx running a Platinum Pro Plug-in using a GM MAP and an IAT sensor. It is my understanding that I can sell my MAF sensors now because the ECU isn't using them. However, when I unhooked my sensors the car started idling really rough. As soon as I plug one back in, the idle returns to normal. What is going on? I checked my setup in ECU Manager and it's set to VE tuning using the external MAP and I have the factory MAF input unchecked. What else do I need to adjust to get rid of the MAFs or do I always have to keep that plug connected to one of them?

If the mapping does not point to using the MAF for any reason then there is no way the tuning should be affected. You would need to send the map for us to have a look, and perhaps try to log as many things as possible and show us what happens when you unplug it.
